Amazon charging extra on referral fees

After purchasing software Seller-board and also checking amazon reports, I have discovered that I am being charged more than 15% referral fee for products that should be charged only 15% in the category.

The difference is about 2% and I have noticed this on numerous transactions.

Does anyone know why this is? Seller support is of no use.
